 EDIT: Also to clarify, when you say weaponry skill, I assume you're talking about a Commando bonus to the weapon, which is +10% at level 5?

So how would the math be? (Alpha( damage mods% + passive dropsuit% + passive weapon% ) ) *shield/armor penalty? 
 I will admit I'm not 100% sure so if I'm wrong, please someone correct me.
 
 But basically you want to apply all skill bonuses first, so if you're using commando add the +10%, then break it up into the Armor and shield profile, then apply proficiency.
 
 Shield Damage = (X * 1+(0.1+0.2+0.15)
 Armor Damage = ((x * 1+(0.1-0.2)
 
 So now you have your base vs shields, and vs armor damage. Then you apply the damage mods to that. Again that's my understanding of how its calculated, but take it with a grain of salt.
 
 EDIT: You know actually doing a calc I think I'm totally wrong haha.

 Well yes and no. There was no sweeping 10% reduction after they gave it to all weapons, but many weapons have been reduced by a similar value since then.
